It was a seventh straight home defeat for 'Die Werderaner' (The River Islanders).
The goal Werder scored - a first at their own stadium in 490 minutes of football - was scant consolation.
Kai Havertz found the net twice to take his tally for the season to eight, but he lost the distinction of being Leverkusen's youngest Bundesliga player.
That is now held by January signing Florian Wirtz, who was given a start at just 17 years and 15 days.
The win took Leverkusen to 50 points from 26 games, just one behind fourth-placed Leipzig and eight behind leaders Bayern Munich.
Bremen remain firmly stuck in the relegation zone, 10 points from safety.
