The Brighton striker landed a double blow on the visitors, having previously played a role in a serious-looking injury to Bernd Leno in the first half, which forced the Arsenal goalkeeper to leave the field on a stretcher.
Nicolas Pepe had given Arsenal the lead with a curling left foot shot in the 68th minute, but Brighton defender Lewis Dunk equalised from close range soon after.
Then came Maupay's winner - the Frenchman celebrated loudly after the final whistle and then fell to the ground in an altercation with Arsenal midfielder Matteo Guendouzi.
Mikel Arteta's side suffered their second straight defeat since English football's restart, while Brighton moved five points clear of the relegation zone ahead of a daunting run of fixtures against Leicester, Manchester United, Liverpool and Manchester City.
